I guess the reason why Ayaka's and Yoimiya's quests are forced to be between the acts here is because they both mention the Sakoku Decree. It's a huge thing in Yoimiya's quest especially. If they let you do the quests whenever, the Sakoku enforcement is going to get weird if you're past act 3 and especially if you're past Raiden ch2. They don't do this for Sumeru, and it probably gets a bit weird for Cyno and Nilou quests.
