I always go to the ancient columns shrine then to Piper ridge, there are three guardian skywatchers there and you can take them from above, I usually don't need too many reloads to get a Giant ancient core, so I always end up with 3 - 5 of them. Akkala tower is good too, but the geography of the place makes it difficult to grab the parts sometimes.

This could be only anecdotal evidence, but it seems to me Turrets drop Giant Cores distinctly more often than Guardians and Skywatchers.
